NAICS Code: 541380 THIS IS A COMBINED SYNOPSIS/SOLICITATION FOR COMMERCIAL ITEMS PREPARED IN ACCORDANCE WITH THE FORMAT IN SUBPART 12.6, AS SUPPLEMENTED WITH ADDITIONAL INFORMATION INCLUDED IN THIS NOTICE. THIS ANNOUNCEMENT CONSTITUTES THE ONLY SOLICITATION. QUOTES ARE BEING REQUESTED AND A WRITTEN SOLICITATION WILL NOT BE ISSUED. The solicitation number is RFQ-RT-03-00169, and the solicitation is being issued as a 100% small business set-aside competition Request for Quotation (RFQ). The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular 01-12. The associated North American Industry Classification System (NAICS) Code 541380, which has a size standard of $6.0 million to qualify as a small business, is applicable. A firm, fixed-price purchase order is anticipated to result from the award of this solicitation. This procurement is for Affymetrix GeneChip processing services of a combined minimum of 242 samples and a combined maximum of 1500 samples. The contractor shall process four types of samples from either human, mouse, rat or other species origin: 1) frozen tissue or cells, 2) total RNA, 3) cRNA probe, or 4) fragmented cRNA probe. Samples shall be analyzed for gene expression using Affymetrix GeneChip technology. These Affymetrix GeneChips shall be provided by the contractor and included in the overall costs. Contractor shall be an approved Affymetrix service provider. Samples will be provided at a minimum of 2 samples and a maximum of 80 samples per batch. Samples within a batch will be of similar type and processed in identical fashion. Each batch of samples shall be processed and data submitted to EPA within 30 days of receipt of samples. It is the intent of the Government to order a minimum of 242 samples and a maximum of 500 samples during the base period. The Government may extend the performance for two additional years and order a minimum of 100 samples and a maximum of 500 samples for each option period. These options will be exercised at the discretion of the Government. For quality assurance purposes, it is important our human and rodent data sets are consistent. The contractor shall provide optional quality assurance steps in processing the RNA samples as directed, test of RNA integrity using the Agilent BioAnalyzer, test cRNA probe using an Affymetrix test3 chip, test fragmented cRNA probe using the Agilent BioAnalyzer. The contractor shall provide a per sample price for the analysis to include all costs (materials, supplies, labor, shipping charges). Pricing shall be separated for the following services: 1) Affymetrix GeneChip Processing Service not including the A array; 2) Hybridization, stain, wash and scan B array (using same probe as A array); 3) Affymetrix Genome Arrays - Rat 230A or B, Mouse 430 A or B, Human U133 A or B; 4) Agilent BioAnalyzer QC Test; 5) Affymetrix Test Array; 6) RNA Extraction from Tissue or Cell Line; 7) Small Sample Protocol - 2nd Amplification. Performance will be closely coordinated with EPA staff throughout the process -- Affymetrix GeneChip Processing Services; Perform a quality assurance test of the RNA using the Agilent BioAnalyzer system; Develop the cRNA probe; Perform a quality assurance test of the fragmented cRNA probe using the Agilent BioAnalyzer; Test the cRNA probe using an Affymetrix Test 3 chip; Hybridize, stain, wash and scan the cRNA probe onto the GeneChip?; Provide expression results in electronic format; Return all quality control test results. The contractor shall have the capacity to handle at least 242 individual samples in FY2003 under this contract and provide optional service combinations for each sample as needed. The Contractor shall provide for option year services and processing up to 500 samples per year. The EPA will provide the samples as either 1) frozen tissue or cells, 2) total RNA, 3) cRNA probe, or 4) fragmented cRNA probe, and specify the services required. EPA Contracting Officer's Representatives (CORs) will coordinate work flow and performance throughout the process. Reporting Requirements: The contractor shall submit the following reports to the Contract Level Contracting Officer's Representative (COR) or designated alternates: 1) Affymetrix Output Files (Affymetrix Array Suite v 5.0). Summary data shall be provided in standard Affymetrix output files: *.EXP (experimental information file) *.DAT file (image of scanned probe array), *.CEL file (averaged cell intensities), *.CHP (analysis output file). These files shall be readable using the Affymetrix Microarray Analysis Suite software. In addition, a tab delimited text file shall be provided that contains all information from the analysis output file for each sample submitted. 2) Chip Processing Data Summaries. Data processing and summary services that provide easy access to expression intensity results and basic statistics shall be provided. These summaries shall include conversion of the raw Affymetrix output files (five per sample) into useable formats, tabulated expression intensity estimates in text files and/or Excel formats, summarized for all samples. The period of performance will be from date of award through April 30, 2004 with two 12 month option periods. The option periods and quantities will be exercised at the option of the Government. The following FAR provisions apply to this solicitation: 52-212-1, Instructions to Offerors?Commercial Items; 52.212-2, Evaluation--Commercial Items. Evaluation criteria to be included in paragraph (a) of provision 52.212-2 are as follows: (i) TECHNICAL CAPABILITIES CRITERIA: 1) Demonstrate capacity to handle up to 500 individual samples (RNA or tissue) in a 12 month period; 2) Demonstrate stability (fiscal health) of company; 3) Ability to meet deadlines and coordinate process with customer; 4) Provide copy of QA/QC protocols demonstrating steps in processing tissue or RNA samples including the following: a) Perform a quality assurance test of RNA using the Agilent BioAnalyzer system. b) Develop the cRNA probe and perform quality assurance test of fragmented cRNA probe using the Agilent BioAnalyzer. c) Test the cRNA probe using the Affymetrix Test 3 chip. d) Historical coefficient of variance on test chips and gene chips using similar samples or reference RNAs. (ii) PAST PERFORMANCE: Provide 3 references for whom analysis have been performed within the past 2 years. Evaluation will include 1) quality of service, 2) timeliness of performance (ability to adhere to deadlines), and 3) overall customer satisfaction; and (iii) PRICE. Price will be evaluated inclusive of optional quantity. Award will be made to the offeror whose offer is the lowest priced offer meeting all of the technical requirements. Offerors must satisfactorily meet all of the technical requirements to be considered "technically acceptable". All offerors are to include with their offers a completed copy of provision 52.212-3, Offeror Representations and Certifications--Commercial Items. The following FAR clauses apply to this acquisition: 52.212-4, Contract Terms and Conditions--Commercial Items; 52.212-5, Contract Terms and Conditions Required to Implement Statutes or Executive Orders--Commercial Items and the following additional FAR clauses which are cited in Clause 52.212-5: 52.222-21, Prohibition of Segregated Facilities; 52.222-26, Equal Opportunity, 52.222-35, Affirmative Action for Special Disabled and Vietnam Era Veterans; 52.222-36 Affirmative Action for Handicapped Workers; 52.222-37, Employment Reports on Special Disabled Veterans and Veterans of the Vietnam Era; 52.222-19, Child Labor-Cooperation with Authorities and Remedies; 52.232-34, Payment by Electronic Funds Transfer; 52.222-41, Service Contract Act of 1965, As Amended.
