Description
The USDA, Agricultural Research Service (ARS), intends to negotiate solely with Integrated Genomics in Chicago, IL to continue the sequencing of the Flavobacterium psychrophilum genome for the USDA, ARS, National Center for Cool and Cold Water Aquaculture (NCCCWA). The Contractor shall perform the following tasks: 1) Shotgun sequence 30,000 reads (400 bp Phred score 20) format he existing Plasmid DNA Library previously constructed by Integrated Genomics in the initial phase of this project. This will bring the total genome coverage to >8 fold the 2.5 megabase genome. 2) Construct a Cosmid DNA Library from a Flavobacterium psychrophilum DNA Sample provided by the NCCCWA and perform QC sequencing to run 2,000 paired end reads (400 bp Phred score 20). 3) Perform 750 primer walking reactions to result in fewer than 100 gaps. 4) Perform next 1,000 primer walking reactions to result in fewer than 100 gaps. 5) Combine new and previous data sets to perform genome assembly and annotate by determination of opening reading frames and metabolic reconstruction using ERGO genome analysis tool. Provide the Bioinformatics in ORF Calling and ERGO Analysis. 6) Provide a 1-day on-site manual annotation with company. 7) Submission of data to the GeneBank. Sequence data and return in a fasta format for the plain text sequence data and trace files in SCF format. All data must be formatted to match previously existing sequencing and annotation data. The Company shall return all unused DNA and all the clones from plasmid and cosmid libraries which were to be stored as frozen glycerol stocks. Work shall begin within 15 days after receipt of the DNA and completed within 140 calendar days after notice of award. All deliverable shall be delivered FOB Destination to the USDA, ARS, National Center for Cool and Cold Water Aquaculture (NCCCWA) in Kearneysville, WV. Companies with the demonstrated capability and financial capacity to provide and service such equipment must submit a written substantive statement outlining the Company's and systems' capabilities to the Contracting Officer within 5 days of publication of this notice. This is not a request for proposal. No solicitation is available.
