Introduction THIS NOTICE IS FOR INFORMATION AND PLANNING PURPOSES ONLY. THIS IS NOT A REQUEST FOR PROPOSAL AND DOES NOT COMMIT THE GOVERNMENT TO AWARD A CONTRACT NOW OR IN THE FUTURE. NO SOLICITATION IS AVAILABLE AT THIS TIME. BASED ON CAPABILITY STATEMENTS RECEIVED IN RESPONSE TO THIS SOURCES SOUGHT ANNOUNCEMENT THIS ACQUISITION MAY BE SOLICITED AS A 100% SMALL BUSINESS SET-ASIDE. ALL SMALL BUSINESS ORGANIZATIONS (SB, SDB, WOSB, HUBZone, VOSB, and SDVOSB) ARE ENCOURAGED TO RESPOND TO THIS NOTICE. SMALL BUSINESS ORGANIZATIONS MUST HAVE THEIR SIZE STATUS CERTIFIED BY THE SMALL BUSINESS ADMINISTRATION. ALL SMALL BUSINESSES ARE ENCOURAGED TO RESPOND. THE NAICS CODE IS 541711 WITH A SIZE STANDARD OF 500 Employees. Description This initiative will provide for the continued maintenance, expansion and enhancement of the Bioinformatics Resource Centers (BRCs) program (http://www.niaid.nih.gov/LabsAndResources/resources/dmid/brc/Pages/default.aspx). The BRCs have provided the scientific community with publicly accessible systems that store, update, integrate and display genome sequence data and its annotation, functional genomics and other "omics" data, and other associated data and information for a large variety of human pathogens and vectors of human pathogens and related microbial species and strains, and allow users to query and analyze this data with user friendly interfaces and computational analyses tools. The BRCs have become the public repository of data generated by NIAID-supported genomics programs, and other grants and contracts. Through this new solicitation, continued support of bioinformatics infrastructure and data services for each of the following groups of organisms will be provided: • bacterial species • viral families • protozoan species and fungi • invertebrate vectors of human pathogens Within the groups above, the targeted organisms are those in NIAID's List of Emerging and Re-emerging Infectious Diseases (http://www.niaid.nih.gov/topics/emerging/Pages/list.aspx), which includes NIAID Category A-C Priority Pathogens, and their phylogenetically, closely related species with special emphasis on influenza, Mycobacteria tuberculosis (TB), and malaria. Invertebrate vectors of human pathogens are also of interest. Although proposals that are not directed specifically at the targeted organisms are also responsive to this RFP, offerors must be aware that very limited funding is available for those types of projects. Upon award, the new contractors will have to ensure an effective transition of the data and software hosted by the incumbent BRCs contractors (see http://www.niaid.nih.gov/LabsAndResources/resources/dmid/brc/Pages/awards.aspx for the current BRC web sites) into the new BRCs. Capability Statement/Information Sought: Sources are expected to have the expertise, personnel, and facilities to meet requirements of this project. Tailored Capability Statements submitted as a result of this announcement should demonstrate the offerors' qualifications and experience, specifically providing evidence as to their capability to perform this requirement, with particular attention to the following technical areas: • Maintenance, expansion, and enhancement of the BRC database systems containing integrated data from human pathogens and invertebrate vectors of infectious diseases. • Maintenance, expansion, enhancement, and provision of analysis tools and algorithms for the interpretation, analysis, and visualization of data in the BRCs. Maintenance, expansion, and enhancement of user friendly web interfaces for data query, retrieval, and display. • Provision of bioinformatics services to the scientific community. • Provision of community outreach activities to expand the user-base and increase the utility of the BRC bioinformatics resources. • Interaction with NIAID funded programs to provide bioinformatics support to facilitate data sharing and analysis, and collaborative scientific discoveries. • Provide for an efficient initial and final transition of all the relevant data, database schema, software applications and source codes, analysis tools, all the SOPs and other resources, and all the user manuals and documentation to ensure a seamless transition of the services and operation of the BRC system. Potential sources must demonstrate and document the following in their capability statements: • Ability to maintain, expand, and enhance a BRC database system containing integrated data from human pathogens and invertebrate vectors of infectious diseases. Ability to support the following types of data and associated metadata: i. Genome sequences, genome annotation, genes and their products, metabolic and biochemical pathways, and other genomic signatures including microbiome metagenomics and related omics data. ii. Clinical isolates data and associated metadata. iii. Data from high throughput molecular characterization technologies, including genomics, transcriptomics, metagenomics, proteomics, metabolomics, structure genomics, RNA interference screening, epigenomics, and other emerging "omics" technologies. iv. Data from host-pathogen and host-vector-pathogen interaction studies, including contributing factors from pathogen, vector, host (host responses and host elements), and their interactions. v. Data from population based studies in genetics and genomics, including polymorphisms, mutations, phenotypes, and genotype and phenotype association data. vi. Data from studies on epidemiology, ecology and surveillance of human and animals. vii. Antimicrobial drug resistance data including mono-resistance, multidrug-resistance (MDR) and extensively drug-resistance (XDR), insecticide resistance data, and antigenic data. viii. Immunology and serology data. ix. Data from clinical studies on human pathogens, vectors of human pathogens, and infectious diseases, including information from Case Report Forms and Electronic Health Records, and all relevant metadata. • Ability to support integration of data, as well as associated metadata, across types, projects, sources, and disciplines; across multiple levels of biological understanding from molecule, cell, organism, and population; and across pathogen, vector, and host to bring together many facets of infectious diseases including pathogen, host, clinical phenotype, and diseases information, and to enable multi-scale systems level investigations. • Ability to perform targeted manual curation on data described above from various sources including literature, high-throughput experiments, and other databases. • Ability to develop and implement data standards and ontologies. • Ability to maintain, expand, enhance, and provide an analysis resources containing algorithms and tools for data mining and reasoning, data integration for automatic exploration and visualization of correlations across data types, exploration of temporal and spatial multivariate data, prediction of pathogen strain risks, modeling of molecular mechanisms and population dynamics of infectious diseases, target identification for antimicrobial therapies and vaccines, and workflow management. In addition, capability statements should address the following: Technical Plan/Approach: appropriateness and adequacy of the plans for conducting all the activities described above. Personnel/Management: adequacy, appropriateness and relevance of expertise, experience, qualifications, and availability of the key professional and technical staff with a project of similar size, scope, and complexity. Required expertise include microbiology, pathogenesis, immunology, clinical studies, and infectious diseases related to the proposed group of organisms; management of complex scientific research project involving multidisciplinary team members, IT systems, network architecture, and computational analysis software applications and development, including bioinformatics, information technology administration, software engineering, computational biology; high-throughput "-omics" technologies; and other experimental approaches that generate data types supported by the proposed BRC. Offerors must demonstrate that the proposed key personnel and other staff have sufficient scientific leadership and expertise in the various biology and infectious disease domains described above and related to the proposed group of organisms. It is estimated that fourteen (14) Full-Time Equivalents (FTEs)/2080 work hours per year, including subcontractor and consultant personnel, will be required. Facilities/Resources/IT Security: adequacy, appropriateness of the facilities and resources dedicated to the project; of the Operational Recovery Plan (ORP) and Disaster Recovery Plan (DRP); security against catastrophic loss of data or important software; and the provision of uninterrupted access and service to the BRC user community. Past Performance: Past performance is considered essential. In addition to demonstrating that they have met the above qualifications, interested parties must identify at least three other project of similar size and complexity. The Government anticipates making four awards. It is anticipated that the duration of the contracts will be a maximum of five (5) years; however, the length of time for which funding is requested should be consistent with the nature and complexity of the proposed research. How to Submit a Response: 1. Page Limitations: Interested qualified small business organizations should submit a tailored capability statement for this requirement not to exceed five pages, excluding resumes, describing the company's experience and ability to perform this effort which includes the following: (1) a summary list of similar work previously performed or being performed; (2) demonstrated scientific and technical ability to carry out the work; (3) the professional qualifications and specific experience of staff who may be assigned to the requirement; (4) the capability to provide the required level of effort on a continuing and emerging needs basis; (4) resumes for proposed key personnel, which reflect education, and previous work relevant to the proposed requirement; (5) a general description of the facilities and other resources needed to perform the work. All proprietary information should be marked as such. Tailored capability statements should also include an indication of current certified small business status; this indication should be clearly marked on the first page of your capability statement (preferable placed under the eligible small business concern's name and address). Responses will be reviewed only by NIH personnel and will be held in a confidential manner. If there are any responsible contractors who have proven experience and meet the capabilities cited to perform the requirement, they may submit experience, capabilities and qualifications as outlined above which will be considered by the NIH. This notice of intent is not a request for competitive proposals. However, all information received within twenty-one (21) days after date of publication of this synopsis will be considered by the Government. 2.
